This is just a list of really cool, novel (ok, some leniency here), and fun Multiplayer games out there. Add the ones you can think of with a brief description if it's obscure:
NS
SourceForts
Thievery (you know Thief? imagine it multiplayer, with players playing guards)
Air Buccanneers (slow moving cannon fun from air balloons! FUN!)
Tie Fighter (so I hear)
Falcon 3.0 (probably one of the very first MP online games on the intarweb, highly technical)
Swarm (that UT2k4 mod with top down, squad based gameplay of rines vs aliens)
Savage (well, ok, it's pretty..)
Allegiance (incredibly deep RTS/Space Flight game, CLOSE THE PIE HOLE FEWLIO!)
GuildWars (apparently squad based PvP is really nifty)
Tribes (never got into it, but ppl who like it, like it alot)
BF2 (the squads make the game much more intimate and memorable)
Hostile Intent (CS with MORE realism!)
The 500 zillion WC3 custom games
Diablo 2 (just kidding!)

Hey I play Hostile Intent we should play sometimes owly ^_^

C&C Generals Blitzkrieg Mod (ww2 based RTS for the Generals engine, very fun to play)
Day of defeat (speaks for itself)
CS:S (mostly custom Nipper maps FTW)
Scientist Hunt (yes i know its ancient but a great anger managment)
The Trenches mod for HL (WW1 based mod)

Multi Theft Auto - multiplayer mod for GTA 3 and GTA: Vice City. Last time I played it really only worked with Vice City. You can spawn as various classes, which just means different guns and different start locations around the map. Then you drive around, fly, shoot, whatever. It lets other players get into vehicles with you with you, but it's somewhat laggy for the other player. And there are no civilians or civilian traffic.

I haven't played DOTA, though you can see DOTA games everywhere on B.net. I hear it's similar to the old Aeon of Strife maps for SC (which were said to resemble Dynasty Warriors games).

One of my favorites was Science & Industry (HL1 mod). For those of you who haven't played it, it's like this:

Two teams, each with identical bases on a symmetrical map. The teams are not different at all. The objective is to have the most money by the end of a set time limit for each round (I believe it's 30 minutes).

To accomplish this, you have to have scientists generate money for you. Each time starts with 3 of these little guys. The trick here is to kill (preferably, to capture) the opposing team's scientists. You capture them by hitting them with your briefcase weapon and carrying them back to your human resources department in your base.

Another benefit to scientists is that they research new technology for you. The more you have, the faster it goes, of course. Same with money. Scientists can research new weapons, bionic implants, faster respawn, etc. Needless to say, you'll need these to compete with the enemy team as they try to kill you (to reduce your team's money) and take your scientists.

Much of the game is decided in the research periods, which occur for a team when it has finished researching its current technology. In these research periods, team members have to vote on the next item to research. Whichever item gets the most votes will be researched next, and it continues until the research is done.

So it continues like this, with both teams gradually building up technology. There are some of your classic Half-Life weapons (Tau Cannon, Crossbow), some stranger ones (Flesh-Eating Virus), and relatively original or standard ones (Machine Gun, Akimbo Uzis).

I'd call it more, I never enjoyed the map much either. I always enjoyed Eternal Conflict much more.

Good games though, I just have to mention the battlegrounds(hl1 mod), which now has a source version released but well source has the worst netcode ever so I wouldn't bother yet. American revolutionary war, muskets, bayonets, need I say more? I still enjoy to play this every so often when I'm bored. I wish Pirates Vikings and Knights mod hadn't fully died though :(.

World of Pirates is another game I enjoy but haven't played as much recently because I got angry last few times I played it, which is basically Sid Meier's Pirates! made into an MMO. Created two german guys, simple graphics, one time fee of like $20 or something I can't even remember. Server has a 600 player limit too. Yes, the War3 community is very stupid (for custom games). The only good games are ladder games where you actually play the game against people, since they want to win.

I really only play NS and Sourceforts multiplayer... although I've tryed 5-6 dozen mods.  Acctually, I don't own the games, but both smash bros melee and mario golf are a blast to play with a buddy or 4.

[edit] I also play a bit of guild wars, but I never really got into the multiplayer aspect of it.

Lately I've been sucked in by TA Spring. http://taspring.clan-sy.com/

It is a conversion of Total Annihilation to full 3d.  Beam lasers, plasma cannons, uber tanks, and krogoths.  Wonderful amounts of destruction. >:D  It's still in beta, but it's fairly stable.

Thought i'd just pimp some small games that you can play on one computer..

Little Fighter 2: A small fighting game, several characters to chose from, each with about 5 moves, possible to play against or with eachother.

Jump N' Bump: Silly game where you try to jump on the other rabbit to ensure a bloody death.

GLTron: A Tron game based on the lightcycle  matches.

Scorched 3D: A really nifty remake of Scorched Earth in 3D!! possible to play it over LAN or the internet too, lets get some games going over Hamachi folks!

I've been playing Homeworld a bit lately (the original) and I bet that'd be pretty damn fun but I'm also betting that I suck ass at it and would get stomped if I played with you guys.  Especially ex-comms.
